It includes modules for population genetics, Bayesian phylogenetic reconstruction, maximum likelihood, resampling analysis, calculation of divergence times, speciation and extinction rates, parametric bootstrapping, morphometrics, and more.

The Mesquite project has developed a software package to be used in
evolutionary biology for the purpose of performing various population genetic
analyses. It is available under a free license from the Center for
Genomic Sequence at Mesquite is
available as a Windows version called Mesquite Light, and as a version
with a Java interface called Mesquite Java. Mesquite is designed to be used
through a simple user interface, with the results of some analyses displayed
on the screen (remaining results are written to the standard output).
Mesquite provides several tools for users to specify their own data, either
as characters or as a sequence; it then determines the phylogenetic
relationships among those data. Users can also modify the program, i.e.,
add, remove or replace specific data or commands.
Mesquite can be used to perform:
-Phylogenetic analysis: Users specify their own data, input characters and sequences
and determine their position in a parsimony or likelihood tree.
-Population genetics: The distributions of specific characters in
populations can be simulated from the trees that result from the analysis of the
ancestral conditions.
-Simulation of characters: Specific characters can be simulated on specific
trees, either categorically or continuously.
-Morphometrics: Mesquite provides some tools for the detection of
character displacement and other measures of covarience in a set of species.
Additional modules have been developed and include the ability to perform a
categorical simulation of ecological transitions.
Mesquite runs either as a stand-alone program or under the Windows
command line. The Java interface (called Mesquite Java) allows users to run
Mesquite from within Java programs. The Java interface has been re-designed
and its implementation simplified. This interface has fewer commands and
operations than the previous Java interface.

Mesquite is designed to be easy to use and to provide a quick overview of the underlying data. Besides providing powerful tools for phylogenetic analysis, Mesquite’s specialized tree drawing algorithms provide a quick method of estimating model parameters and assessing the presence of artifacts in tree reconstructions. Most people use Mesquite for solving phylogenetic questions involving non-model groups. These analyses may include the use of combined molecular and morphological (or behavioral) data. Most of the commands in Mesquite are accessed via the menus (Tools > Preferences > Interface > Menus). A more complete description of the menus is given in the Manual for Mesquite.

1.0.1.1. Tree Editor
The tree editor allows the user to represent trees in standard Newick format. This software differs from other editors in that it allows editing of trees by dragging nodes around. It also provides various tools and functions to display trees such as the ability to quickly change the display of a tree. The editors’ commands can be reached by selecting from a tree list a desired tree and choosing Tools > Tree Editor… This feature is part of the Mesquite package.
1.0.1.2. «Tie-breaker» modules
The default tree editor can be «tuned» to respond to branches in a manner that does not require multiple resolution. This is achieved by using a «tied-break» module. Instead of estimating the branch lengths, the package uses a «collapse» algorithm to decide which branches to collapse. It can also be «un-tied» to revert to the original algorithm.
